The .epub format was originally created by Adobe, but was then taken over by Amazon. The EPUB format is basically a ZIP file format, where files are stored in sub folders. You can find the full specification here, and have a look at the EPUB 2.0 specification.
The general idea is that you have a collection of files and directories in an archive file, and you need to create a specific directory structure for this to work. There are quite a few different tools, but probably the most popular one is Calibre.
Calibre can open, convert and manage your epub files. It supports the epub2, epub3 and ePub 4 specification.
If you want to convert to EPUB 3.1, the epub3zip tool is also quite good. But its GUI is limited and it lacks a lot of features. So if you need to do a lot of changes to the document, you might consider Calibre.

If you are trying to convert from ePub3.1 to ePub3.0, you can try
ezepub3 -o
Ezepub3 supports both ePub3.1 and ePub3.0. It is a command-line tool, so you can use it in a Terminal window.
You can also use the GUI version of ezepub3 on Mac and Linux.
In case you are trying to import ePub3.0 into ePub3.1, you can try the following:
ezepub3 -u -o
Ezepub3 supports ePub3.0, ePub3.1 and ePub4.
Ezepub3 can be used from a Terminal window, but you can also open the GUI version using the command:
ezepub3.app
